You can backup your configuration data as usual; just click the new link "Backup Configuration" and choose if you want to exclude users and/or active objects data. Issue data are excluded by default.

You can use the standard "Restore System" feature to get a Jira istance completely confugred but without your old issue.

You can export all your Jira configuration excluding any Issues.
For example, you might want to replicate your Jira instance without any sensitive Issue data.
Simply navigate to the Import & Export Administration section and click on Backup Configuration. The process for exporting is the same as the default full backup.
You can also choose to exclude users and active objects data.
